Daniel's original argument looks right to me, the lottery of byes is fair, and so the original system is fair.

I think Colin's choice of fair or unfair is the wrong wording, but I also understand his point that byes carry a too high reward. That would mean more return to luck, and less to skill. I think Tom's suggestion rewards skill more. If you'd simulate a series of tourneys, perhaps with different player strength, Tom's suggestion leads to less variability and quicker convergence of winnings (or losses) to the expectation.
