If you look at how the payouts work and consider each player's total equity, instead of just the chance of winning, it starts to look more fair. Player C in your example cannot finish worse the T2. The loser of A and B could finish T3. Also, it's fairly rare that there has been a bye among the final 3 players. If the event had an even number of players to start, it's not possible for a final 3 player to have had a bye. If there were an odd number, they would have had to get the bye in the first 3 rounds.
I agree that finishing first has it's own intrinsic value. But the equity difference is not as large as your description makes it look. I certainly would not classify that draw as giving anyone a "half bye."
BTW, I'm firmly in UBK's camp re: byes are worth the same regardless of when they are given.
