The root cause of this is actually ExtremeGammon. It has a feature (most people, but not all have on) where it will swap the diagram so that the player on the decision appears on the bottom. The issue is that XG doesn't change (unless it has been fixed recently) the XGID if it swaps the diagram around.

I would recommend you consider downloading a newer version of GNUBG (I assume you have an older one based on what you didn't mention in your post). The current one is here: http://www.gnubg.org/media/windows/gnubg-MAIN-20111003-setup.exe . This version will prompt you upon pasting an XGID as to whether you wish the position to have player on move at the bottom.

The versions released in the past 6 weeks attempt to identify the positions from XG where the person on roll is on top and asks you if you'd like to swap to the bottom when pasting the ID. GNUBG does not know what the actual diagram above an XGID in a post looks like so it can't possibly know, it can only guess. This was discussed on the GNUBG mailing list a couple months ago: http://old.nabble.com/XGID-Player-on-roll-always-on-the-bottom-td32237054.html

I have requested Xavier consider modifying the XGID if he swaps the board during export.

If you ask me - does pasting XGID's back into XG produce results where it may not match the board diagram in a post? The answer is Yes.
