To me "it" most likely meant the point or game, as I said: I would not say "take it" but if I did, I would mean "[you] take [the game/point]," i.e., "I give up." Similarly, if someone said "take it" in a poker game, that would mean "I fold, you take the pot." It would never mean "I call."
White did say double, but didn't move the cube, did hit her clock, but didn't wait for Black to move the cube or hit his clock before rolling her 66. And Black's explanation of what he meant by "take it" and that he was about to center both clocks when White prematurely rolled makes sense to me. I'm not sure which reason Danny emphasized -- that "take it" is careless or misleading speech, or that "take it" sounds like or means "take," or something else, but I would most likely not have ruled that Black had doubled or that the roll should stand. If you showed me the position and it was a dead obvious take, I'd probably change my mind. But if it was a dead obvious take, that would mean Black's protest was deceitful, and nothing in the description of the situation suggests at all to me that Black's explanation wasn't honest.
