I'm not sure I can explain the magnitude of the equity differences, but in terms of understanding the play qualitatively, I think that although unstacking the 6pt and slotting the 3pt has some value, the real merit of the play 18/12 6/3 comes from the other half. That is, of the three possible locations for the outfield checker—18pt, 12pt, 9pt—the 12pt is the most effective, because it covers the outfield without leaving that checker vulnerable to attack. 6/3 just sort of falls out as the rest of the play. Leaving a blot on the 3pt doesn't hurt much because of White's home-board blot.
What I still don't really understand is why 9/3 6/3 is so much worse than 18/9.
