OT - Football Question

Ok, the SF BG tournament came to a halt for the end of the 49er - Saint football game. Two BG players made a small bet, One thought that Alex Smith should NOT have run in the end zone for their second to last TD but should have stopped on the 1 yard line. Situation:

1. 49ers down by 1 point.
2. 2:11 left in game
3. Each team had one timeout left.

Alex Smith ran left for a 28 yd TD.

Should he have stopped on the 1 yard line to take more time off of the clock?
