The difference between the plays is with one, you get to put another checker on the ace point. The key here is in the bearoff - you want to be as efficient as possible, and account for as many scenarios as possible, so, in the scenario that we clean up, and are bearing off competitively for possibly a gammon, possibly a racing win. Thusly, I dont want to roll a 2nd single ace to leave the acepoint bare, and forcing me to slot with any future aces. Also, most commonly when bearing off you are forced to dump to the acepoint with those big missing numbers (4s and 5s here). Our position doesnt allow for much in that arena, so we are extremely unlikely to have to slot a missing number into the ace once we've cleared the 6pt.

So, extra on the ace. Excessive checkers on the 2 and 3 dont make a difference, as they are mopped up by all the overkill 4s,5s and 6s that we roll when down to only 3 populated points.

Equity difference is small, but this is a game of small differences, and we should make the right play. You'd hate to roll a missing ace for a gammon here.. wouldnt you?
