Time penalty vs. Point penalty

Also, consider the mechanics of the game. A time penalty to some players may be a much more harsh penalty. However, assigning either positive or negative penalty points to someone is a finite match equity penalty.
I disagree with negative points - too many questions need to be answered on that. However, the amount of penalty points should be variable. Consider the following situation:
A round is scheduled to start at 2pm for all divisions. Open main is playing to 11pts, open conso is playing to 9pts, advanced main is playing to 9pts, advanced conso is playing to 7pts, novice is playing to 5pts (flat). 5 players, each in a different position and division are all 30 minutes late, and according to the tournament rules, this is a penalty of 2pts (its a lax tournament).
Is it fair that open main player has been punished by less match equity than each of the others? I think not.
