Too bad Larry Strommen (the "Diceman") isn't still with us. He would have taken this on in a heartbeat, and likely would have solved it long ago.
I've never heard of any being currently (or even historically) in existence.
I'll give some ideas below but the devil's in the details. The main issue is modifications which don't upset the precision balance. First this is difficult to determine, and second, even if you could there would be the non-believers (as in the first person who gets whipped 11-0). Note that the plastic used to make precision dice (I think it's polystyrene but I'm not sure) is very soft, so it will take delicate tuning (experimentation). Further I don't know how different the spots are from the bulk. Of course they have the same density but that doesn't mean identical composition so modification may lead to different effects on the spots than on the bulk crystal.
A) bead blasting (also called "sand blasting").
B) chemical etching.
C) precision grinding.
As far as changing the fabrication process, I doubt it would be cost effective. I think it's much more likely (given the small demand) to just do it on a case-by-case basis.
