There are a couple extra considerations which I think are being overlooked (or not looked at deeply enough):

1) How do you know if an illegal move was intentioned or not?

2) How much (real, wall-clock) time is it worth to enforce a clock penalty)?

3) What should the director's role be in applying the penalty?

Given the state of today's clocks, do we really want the players themselves to be messing with the controls? Regarding the GTII, I consider myself more educated/skilled in the use of this device than most and yet I don't know (during the heat of the match) I would trust myself to be screwing around with the settings. And, IMO, this generalizes to other clocks in current use and especially to most humans who handle those clocks. And if you just say "let x seconds run off..." then who is going to decide when enough time has been run off. I suspect the person being punished isn't going to sit there patiently -- hell most of them can't sit there patiently and wait for the opponent to hit the clock before picking up the dice!!
