Could be due to the gammon value. It is quite large at some 2-away scores with centered cube. If the gammon value was 1.7/2=0.85 instead of the usual 0.5 it would explain your observations perfectly. What was the score exactly?

Also, a major term you seem to be missing - though it doesn't matter in the particular situation you describe - comes from giving any cube that is taken by the opponent. Such a double almost always reduces the emg equity by quite a bit (due to the change in cube ownership and rescaling) and therefore should be counted as a weird contribution to equity loss in your equation, even when the double is perfectly correct.

A third thing to be aware of is that games at uneven scores may start at an emg equity quite different from zero. That may also be relevant in your example.
