I agree to not disturb the players for this while a game in progress. And I certainly think you should not talk to them if you have any doubt as to what the exact irregularity is.

What if you had noticed the error in clock setup as the players cast their opening dice of the first game but with the clocks still centered with the wrong time set?

What if the players had just finished or were about to finish the first game of the match. Would it have been out of line for you to wait until the game is over and simply say between games "guys, I couldn't help noticing that you're playing a 15 point match and only set your clocks to 22 minutes instead of 30"?

I personally see absolutely no harm in speaking up in either of these situations. I would not think of speaking up about the clock time settings while a game is in progress. I would certainly speak up between turns if I noticed the players punching the clock but that it was clearly paused and not running at all. I mean, what will the director do other than walk over and say "hey guys, your clock is not running".
