But in a clocked match he could just leave and time out. If he really wants to do that is it wrong to just accept a resignation?

Let's say your opponent has to attend to an emergency and won't be able to finish the match. The best thing to do in that case would be for both of you to advise the TD of the situation. When TD declares that your opponent has forfeited the match, the match is over and you win by default.
