GNUbg will not let me pick supremo cube analysis

This is correct. Supremo Cube settings are identical to World Class Cube settings. The word "World Class" is not stored to the config file, just the settings it refers to. When you load GNUBG again it reads the individual cube settings and discovers the first match is "World Class". It just so happens it picks up "World Class" before "Supremo" first and that is what it displays.
