The cubeless (or pseudocubeless, as I prefer to call them) numbers are there for historical reasons. They are indeed confusing, as you are discovering. I have proposed what I think is a better alternative, but so far haven't managed to get many people to agree with me. So the bot programmers have little incentive to adopt my proposal.
In the meantime, the closest thing you can do to get the cubeful probabilities in GNUBG is to click on the "View Statistics" button in the rollout window after you do a rollout of a cube decision. Be careful, though; these numbers don't get saved when you save the rollout, so if you want to save them you will need to copy and paste them to a text editor.
The statistics reported by GNU can be a little hard to interpret. If you have any trouble with them, post here and I will be happy to help you understand them.
