I'm not sure how the threading model is implemented but I can generally make XG do some pretty random things if I attempt to run an analysis and then do anything else significant with that instance of the application. Things seem to get stepped on. The pragmatic solution has been to leave an analysis running without flipping around in the gui and open a second instance if I want to do something else.

The assumption that the behavior has external causes seems a bit far fetched. Clicking around in a match while some kind of heavy analysis is underway and generating a secondary analysis is a pretty easy way of creating faults and doesn't require breaking the operating systems security model.
