If a collection of positions were chosen on basis of Bot A and Bot B disagreeing on plays/actions, how fair an indicator for Bot C's strength is this collection ?

I think for best fairness you usually want to add the position where only bot C disagrees to the set of positions, and I think that has been done for all the current bots that participated. However, if you have to proceed as you describe, that's like taking the fair set and then removing the positions where only bot C disagrees. Removing them is probably good for bot C, because being in the minority, it will tend to be wrong on those decisions, unless it's really good.
