The trouble is, Bot A could beat Bot B both ways but still be wrong, with its success just due to its general superiority over Bot B.

It's true that more information can't hurt, so adding the capability to play bots against its each other from arbitrary starting positions couldn't hurt. But it still seems to me that the best way to approach a situation where two bots disagree is to investigate and understand the position, using the bots as tools for that, rather than using them as black-box oracles. Adding the ability for prop play seems like a minor thing as far as analysis goes.
