All Along the Watchtower is of course the standout of this "genre", but it's by far the exception rather than the norm. I will never understand the people who actually like covers (yes, they do exist). Some of them may even be reading this board. Ugh.
High Fidelity Top 5:
5. Tainted Love (Gloria Jones / Soft Cell)
4. You Shook Me (Muddy Waters / Led Zeppelin)
3. Respect (Otis Redding / Aretha Franklin)
2. Crossroads (Robert Johnson / Cream)
1. All Along the Watchtower (Bob Dylan / Jimi Hendrix)
Some more candidates:
Mad World (from Donnie Darko) (Tears for Fears / Gary Jules)
I like both of these. Hard to go against TFF.
In no particular order, loosely organized by decade.
Hound Dog (Big Mama Thornton / Elvis Presley)
Blue Suede Shoes (Carl Perkins / Elvis Presley)
Last Kiss (Wayne Cochran / J Frank Wilson and the Cavaliers
Twist and Shout (Top Notes / The Beatles)
Me and Bobby McGee (Kris Kristofferson / Janis Joplin)
Blinded by the Light (Bruce Springsteen / Manfred Mann's Earth Band)
Der Komissar (Falco / After the Fire)
Cum on Feel the Noize (Slade / Quiet Riot)
The Man Who Sold the World (David Bowie / Nirvana)
