Yes I think your interpretation is correct although "John Doe" is not a familiar concept outside USA except for fans of 1930s and 40s films.

Your statement: "Equivalently, candidates are ranked in decreasing order of the average number of points they received per ballot, where "per ballot" includes all ballots, even those on which John Doe did not appear."

When I get my mind around this it appears to be trivially true because the total number of ballots from all players is a constant. I cannot see any useful reason why this type of "per ballot" would be calculated. The y-axis measures the average score of the ballots received for each specific candidate.
