I think the best compromise is simply to pause the clock for any illegal roll. Gaining the full delay time is in fact beneficial because the roller will usually pick the dice up and place in the cup before hitting the clock and re-rolling. This could effectively gain a couple of secs each roll because the time required to retrieve the dice doesn't apply.
