I am in two minds about using both cup and a baffle box.
One side of the argument goes: Why use do we need a cup assuming the baffle box is a good randomisation device? I.e. using a cup too is the belt and braces approach. The downside to using both is that (especially if you use a clock) players hurry to put the dice into the cup, don't shake them anyway, and just tip them into the baffle box (and sometimes miss!).
The upside of the cup and baffle box is that the added security. I am reminded of the approach in simple cryptology where both transposition and substitution are used. In our case "hands not touching the dice" before entering the baffle box is the key, not the shaking of dice in the cup.
Overall, I would prefer clock on one side, baffle box on the other and no dice cups.
