N.B. I am pretty sure it's evaluation is based on formally announced breaks, which tend to be the norm with civilised, respectful players.

Yes, a player is allowed to think about the match while taking a break. The USBGF Tournament Rules and the USBGF Ruling Guide do not impose any restrictions on players thinking about the match during breaks.

To clarify on the bots intended role and usage: The name of the software is the 'Backgammon Rules *Assistant*'. I very purposefully included Assistant in the naming to try and avoid any misunderstanding of intended usage.
To clarify, the software is not 'making decisions', but is intended to support and assist the human tournament director or referee who is.
In this case, I think most TD's would agree with the bots suggestion (allowing match thoughts during official breaks) for your scenario.
Actually, do you even disagree?
