I see how what I wrote was confusing. Yes, the "extra" transaction is just between team members -- the box (who initially doubled) is not involved. I was using "doubler" and "taker" to refer to the team members giving and receiving the extra cube (respectively), but probably "extra-giver" and "extra-receiver" would have been clearer.

For how the crew member thinks he is coming out ahead: imagine you are a crew member and the box doubles. It is a last-roll position that you work out is worth -1.2, so you pass and pay the box 1 point. However, the captain disagrees with your evaluation (or just wants to win the box) and takes the box's double. If you (a crew member) now offer the captain an extra, you offer to pay him 1 point (-1) to take your 2-cube (+1.2), so you've gained +0.2 of equity. (Of course the captain disagrees on the evaluation so from his perspective he is coming out ahead too, or he just wants to win the box and doesn't care). You (the crew member) still lose -1 for passing the box's double, so it's on average still a losing game for you, but you get a little bit of an equity refund from the captain taking what you think is a pass.

The most common net outcome for the extra-givers is a wash (-1 for dropping the box's double, -1 for paying the captain a point to take your 2-cube, +2 for the box winning the game when you've given the captain a 2-cube) but if the captain turns the game around he is free to redouble.
