g11 is the default MET that GNU uses. It's a table that has been rolled out by GNU playing against itself (0-ply play/2-ply cube) up to 11-point matches. It is the most accurate table around, but using a different MET like Woolsey or something makes little difference OTB.
MEC26 is a match equity table derived by a short program (match equity calculator) written in 1996 by Claes Tornberg. It uses a flat 26% gammon rate figure, hence MEC26. Bots have done well with it, I think. Since it's derived by algorithm it's extendable up to whatever match length you want.
g11 defaults to MEC26 when it gets past 11-away, which means that for this problem, the two are probably interchangeable. However, g11 has some problems when it reaches cross-over scores around 12-away or 13-away. Since the table up to 11-away was generated by rollouts and the table more than 11-away was generated by an algorithm you can get strange results at those scores.
