This is all pretty simple. A clock is equipment. There are existing rules that govern or suggest how equipment disputes should be handled.
If only one player has a clock, their preferred settings (for anything not otherwise dictated by the standard clock rules) are used (though they should as a courtesy explain any non-standard settings). If both players have a clock, they roll dice to decide who's clock (and settings) gets used. If they are using the director's clock, they either use the director's default settings if either player insists, or alter it if both players agree on an alternative (with permission of the director as he's got enough to worry about aside from people reprogramming his clocks). If someone borrows a clock from another player, it is treated as if it is their own clock.
