As you noted, the rules state losing conditions, not winning conditions. You flag, the match is over at that moment. Period. Any play that happens after that point is not a part of the tournament. The only question at that moment is who has won the match. If the position is gin at the moment of flagging the game is scored and if the flagging player has won the match based on that score, he is the winner. Otherwise the flagging player is the loser.
The only time there is a problem is if nobody notices the flagging and they keep playing and eventually it is noticed that both players are out of time. If it is not possible to determine who ran out of time first, well I look forward to the director's ruling. However if it is possible to tell who ran out of time first, that player is the loser as the match ended when he first ran out of time. The GTII tells you who ran out of time first (with Claim setting) so this is a non-issue.
