Player A plays in Open events exclusively. Player B plays in Advanced events exclusively.
If all players are in the same rating category, and all players start at the same arbitrary rating, wouldn't Player B eventually have a higher rating than Player A, such that the two ratings in this case are NOT indicative of skill differential. Without knowing the caliber of the opposition that A and B each faced, one would see B with a higher rating. If the ratings were in separate categories, would could make a more informed judgement on the merits of the ratings.
If there are two pools of players that never mix, then your hypothesis is correct -- Player B WOULD end up with a higher rating. However, the mixing of the two pools of players would eventually cause the ratings to adjust appropriately.
There IS a big problem about rates of convergence -- if the mixing of these two pools is minimal, and it probably would be, then it would take a LOOOOOONG time for ratings to be "accurate".
