Lets say the 3 final players: ABC are such that as you say A is a 60/40 favorite over B and C.

On the surface, it would seem to be a fair settlement to divide the prize pool in the ratio of 60/40/40 between A/B/C. A would receive 60/(60+40+40) = 42.9% of the prize pool.

What is A's real winning chances in the elimination format where someone randomly gets a bye?

If A gets the bye, then A's winning chances are 60%

If B or C gets the bye, then A must win twice @ 60% = 36%

Then on average, A's winning chances are (60+36+36)/3 = 44.0%

Conclusion, the stronger player benefits from the random awarding of a late bye.
