Pruning in Gnubg neural net effectively prunes away potential moves within a deeper ply search. Throwing away potential moves (and the trees associated with that move) increases GnuBG's speed. You will get slightly better results with no pruning. As for time saved.. I would say at least 33% faster on average (but it may be more - I haven't done much timing).
The slight loss in strength was believed to be negligible based on testing that was done. I think 1 in every one hundred moves may be different between pruning or no pruning, and when they differ the difference in equity was generally found to be minor.
