Rule 4.7 covers errors in the starting position. I surmise that the "illegality" addressed in the last sentence of Rule 4.4 is not an illegality in following bearoff procedures, but would cover a case not involving an error in setup in which it becomes clear that a checker has disappeared from the board but was not borne off.
To me it's clear that in the situation Bob describes, the player who has borne off a checker with an illegal but condoned move can no longer be gammoned.
