It's true that the gammon estimate assumes that all games are played out to the end. But the bot needs to know it in order to make correct doubling decisions.
Here's an analogy... Suppose you were playing poker and you knew you had a 20% chance of making a flush and winning the hand. Your opponent, suspecting you were trying to make a flush, bets a large amount and forces you to fold because your chances are too small to call the bet. You could say that your chance of making a flush on that hand turned out to be 0% because you folded. But you had to know that the chances would have been 20% in order to make the correct decision to fold.
The bots don't need to know the actual "gammon-result" rate of a position to make any decisions. I'm sure that rate could be estimated but it would only be useful for humans.
