I'm sure Stick will tell you the right way to play this. Poker can be a tough game to keep a handle on, because one thing may be right in one situation but wrong in another, even with the same hands and action.
1) I don't think KQo is worth a UTG raise. You should limp in.
2) Flop seems fine. 3-bet with Jacks is somewhat aggressive, since UTG raise indicates a fairly strong hand, but it doesn't look wrong.
3) I don't know about the check-raise-cap on the turn. Flop cap indicates you have JJ beat, you're likely holding a hand like AQ KQ or AA etc. So he's likely drawing at 6 outs. Given that he should likely just check/call on the turn. After the 3-bet he certainly shouldn't cap, since he has to muck this if he doesn't catch on the river.
4) You should slow way down on the river. The 9 is a scare card as now any jack beats you. Also Q8 QT Q9 beat you, although it's relatively unlikely he holds one of those, and 88 99 and TT also win. I might bet after he checks to you but you should just call the check-raise.
