Note that spiking guarantees that the play won't work. In general you should be able to break even by throwing the ball away if nothing is open. Of course that takes a few seconds.
Yes. The cost of running a play (vs. spiking) is the time it takes to run the play, including any extra time taken before the snap. The question is whether this is too high a price to pay. We have around 70 seconds left to score twice.
Also in an odd case where Manning is sacked or a tackle is made short of the end zone they still can burn a timeout and have 2 left.
True; but of course the reason we're running a play in the first place is that we decided that burning a timeout is expensive. And it won't get us back the yards we lose on a sack.
