For example, say we move a checker from White's midpoint to White's 8 point, giving White a four-prime. ... I should roll it out but GNU 4-ply slightly prefers 13/9(3) 10/6 in this variant position.

I can believe that. The change means no duplication of fives, no 4-4 3-5 2-6 return hits at White's 8 point, and Gnubg will surely hit in the outfield , I would think, with a made 4-prime, so leaving two semi-immune blots is no longer such a nifty idea. Also, 5 fewer White pips means a priming competition is that much closer, so Blue gets more out of that plan.
