Right.

Question: since there were only 29 players, were there three byes in the four brackets of eight that began at the first start time?

No. The last bracket from the first start time was filled by the first three reentries. This was repeated at every start time, or nearly every one, except that the later start times were generally filled out by people who were getting knocked out of the previous start late.
