The easy and fairest way to handle this is to make an adjustment between the 3 remaining players so that everyone's equity is 1/3 of the prize pool.

This is VERY simple. Draw between the 3 players for a bye to the finals and whomever gets that bye has 1/6 of the prize pool dedected from his prize (noting he is guaranteed 2nd) and split in half so that 1/12 is given to the 2 players not getting a bye. Now all are worth 1/3 of the total pot.

Note that the only value of the late bye is towards winning trophy and title.

If there's only 2 in the side pool, it can either by split (simplest) or some formula can be worked out.
