I'm using the recommended 3-ply play settings ("Grandmaster") that comes with the package. I don't know enough about gnuBG's workings to answer, but I do know that 3-ply rollouts take considerably longer than 2-ply rollouts, so hopefully that extra CO2 generated is doing more than just marginal improvement (whatever that means).
I'm guessing the Grandmaster setting was programmed in the dark ages before multi thread came along and as so few people use 3-ply it never got changed.
Pragmatically, we know from your study that gnuBG 3-ply play is better than 2-ply play. It also appears (true for XG as well?) that once you get past two levels of lookahead (gnuBG's 2-ply, XG's 3-ply), diminishing returns set in.
Yes 3-ply does play better than 2-ply but for my study I used a huge filter. I can't remember exactly but probably something like 12 moves within 0.16 which if used for a rollout would use up seriously more CO2.
