This has come up before.
If you record the results as 1st, 2nd, 3rd, the ABT points will be distributed to those players in a 4:2:1 ratio. If you record the result as 1st, 2/3, 2/3, the ABT points will be distributed in a 4:2:2 ratio. I favor the latter approach since it reduces the value of the bye.
You could split the ABT points 3 ways if you do not hold a playoff for the top 3 places as part of the event and just report a 3-way split. Of course the players could independently do whatever they want, including playing, to decide how to divide the prize pool.
While you can neutralize the equity of the bye monetarily, there is no way within the rules of the ABT point system to accomplish the same effect. The only way to avoid the problem is to avoid the bye. That is done with a Round Robin playoff between the final 3 players. There is a 75% chance that one player beats the other 2 within the first (or any) round.
In general, an event format that ranks the top players 1..N does not produce a good division of the ABT points under the current point formula, as they will be divided in the ratio of 2^(N-1):...:4:2:1, with the 1st place player yielding a bit over half the total ABT points. Thus, a 64 player event paying 9 places 1..9 will award more ABT points to the winner than a full 96 player double-elim + consolation event like Michigan that also pays 9 places.
