The oldest dice known were carved from bone, but it is not hard to imagine earlier ones carved from tree branches. A regular bone (or tree branch) is for the most part cylindrical. The cross-section of a cylinder is a rectangle in one direction (square if you cut it properly), so it seems natural and most straightforward to carve a cube out of such material.
