I don't think there can be more than 3 checkers on the bar at any point. This is going to eliminate a lot of positions with 4 and 5 checkers up. and even some with 3 up.

I agree, I don't think there is any way to have more than 3 total checkers on the bar at one time. (FYI, there are 1,302 legal hypergammon positions with 4 or more checkers on the bar.)

I'm going to guess 98% but wouldn't be shocked if it's 89%.

Your intuition is better than mine.
