A problem with Baffle Boxes

Some say that baffle boxes solve nearly all rolling issues. Here is a problem I don't think I have seen addressed. Especially with boxes with a small opening like the official USBGF ones a die may miss the opening of the box. If one player notices this and the other does not there is a problem.
