Certainly isn't a problem if that stray die doesn't end up on the board, which will often be the case, particularly if it missed altogether, rather than bounced out. The latter suggests the roller threw too hard, the former that he aimed carelessly. A bigger box does set the bar lower, but my experience is that the micro baffle box to which you refer is still easy for players to get the dice into - and stay in. If you're also using a cup, maybe large round cups aren't ideal with the micro.
If the die does, however, end up on the board (and neither it, nor the other die, are cocked) then if the player not on roll wasn't paying attention at the point of casting he may have to trust his opponent that the die really didn't go through the box. If the roll was good for the roller, again, he should not have a problem with that player taking it back! If it was bad for the roller, and the opponent thinks it might actually have been a valid roll, maybe they can check on the video? If no video, and no other witnesses to consult then, not having paid attention, he's not in a good position to object. Perhaps the roller is honest; that's sometimes the case?
It's a good habit to watch the dice go into, and through, the baffle box.
