The Jacoby rule is definitely an artifice. In my opinion, the main reason for its existence is that there are too many donkeys in chouettes who simply won't turn the cube no matter how good their position gets. The Jacoby rule forces them to terminate the game when it's obvious even to them that it's a dead drop. Without Jacoby, they would play on to the bitter end hoping for a gammon.
Fortunately, for most positions, it makes almost no difference whether you turn Jacoby on or off. The rollout will almost always yield the same answer (up to statistical variance) in either case.
There are only a few situations where you might care about the difference. One is when you're doing a very long rollout for reference purposes. If this is part of a large project (e.g., you're rolling out all the positions in a book, or you have collaborators), then you just have to make sure your choice is consistent with everyone else's choice.
The other situation, of course, is the very rare position where the Jacoby rule makes a significant difference to the cube action or the checker play. Then you may want to roll it out both ways.
