I have written rules that cover the use of the baffle box, and when I have time I will share them. I strongly prefer the use of cups with the box--it does prevent some possibility of cheating; it allows you to shake the dice and that feels good, and it feels like you are rolling them; and it keeps the dice in a safe, honest place between rolls.
In Chicago we play that we DON'T have to use the cup on the first roll only. Also, if one player rolls a 3 and the other player then rolls and his dice hits the 3, the 3 stays. If both dice are in the box at the same time and a second die hits a first one, then however they end up is the roll.
The box does block part of the board, but if the spectators move to the "box side" of the board, on an angle, they can see everything. One thing we have tried is to put a mirror on the front of the box. My dream box will have that mirror, slightly angled, so that you can see the dice from the other side.
Of course if you don't use the box the roll doesn't count...no bainer. And when you have a clock, scorecard and box, I generally put the scorecard and clock on the opposite side from the box, with the clock closer to the board, and never have a problem with that.
