Sharing a pair of dice cast even through a baffle box does not guarantee the integrity of the game. If the dice used were biased, and one player knew this whilst the other did not, it would surely give that player an advantage.
For example, dice biased towards 3's rather than 4's mean that the cheat will leave a 4 shot rather than a 3 if he has the option. He will not load the 4 point during the bear off. He can quite often adjust his cube decision accordingly as well. There must be many ways where he could gain an advantage with these shared dice. The only sleight of hand that might be required would be introducing those dice (or that die) into the game - assuming that they weren't there right at the start, of course.
This argues against the use of opaque dice - particularly without serial numbers - even when using a clock. If you want Transparency rather than Trust then you would use lucite dice with a baffle box. By all means use darker colours (dark red, dark blue) with the larger pips to aid clarity. And if instead you believe in Trust rather than Transparency - why the hell do you put up with the rule that says the players have to use cups, let alone lipped ones?! Just tell the director that you both want to roll from the hand, as you trust each other.
