I assume you're using the same MET in both cases?

One thing I would look at is how often each bot recubes to 4—something we can do now that both bots have this feature.

If I recall correctly, it's possible to get GNU to output the entire rolled-out games. It might be worth doing this for, say, 36 games to see if anything interesting pops up. If, for example, the bots seem to be recubing at significantly different rates, you could examine the recubes to see if GNU seems to be recubing correctly.
