I don't play on gammonsite, but the FIBS server will make you manually enter your move (both plays) when it's anything other than simply taking off two (or four if you've rolled doubles).

My take is that as long as it's implemented at the server level (as opposed to the client) and both players have access to the same helper algorithm it's an even playing field so I have no problem with it. My preference is for a FIBS-like algorithm that's very simple, but auto-moving when the difference in equity is on the order of .01 doesn't bother me much.
