I took a look and it seemes to be pretty clear that the 3 pointer counts: http://www.nba.com/analysis/rules_5.html?nav=ArticleList rule 5.1.c

I hate it when rulebooks go beyond the rules. For example "5.1.d. A field goal accidentally scored in an opponent's basket shall be added to the opponent's score, credited to the opposing player nearest the shooter and mentioned in a footnote." Who gets credited with the points is not a rule of playing the game in that a referee has zero need to know this "rule". Don't clutter the rules book with non rules. Not as terrible as baseball though.
