The extreme is basically for overclockers. It has an unlocked CPU multiplier, and if you plan on overclocking to the extreme yes it's worth the $1k extra. If you aren't wanting to overclock (and spend a bunch extra on the processor/motherboard/ram/cooling/case/etc) then I'd stay away from the extremes.

I have the Q9300, and I'm very happy with it. I'm running rollouts for Stick, and have 4 Gnu rollouts going at once. The 3rd roll DMP rollouts were getting around 100 trials/hr for 2 plays. Thats with 8GB ram on Vista x64.

Q9450 will be a little faster and has more L2 cache which is nice. Not sure about the price difference. I really doubt you'll see much of a difference between it and the Q9300.

The Q6600 has a lower FSB clock, but a higher multiplier. (9x opposed to the 7.5x of the Q9300). This results in a similar speed, but it is much more Overclockable due to the higher multiplier (non extreme processors have the multiplier locked).

The Core 2 duos will be faster base speed, but you'll only be able to run 2 instances of Gnu at once instead of 4.

I'd go with the Q9300 or the Q9450 if you want to shell out the extra for it. Remember, you need to get a motherboard that supports the 45nm processors if you are going with the Q9xxx series.
